Application of deep transfer learning for automated brain abnormality classification using MR images

Talo, Muhammed; Baloglu, Ulas Baran; Yıldırım, Özal; Rajendra Acharya, U.

Magnetic resonance imaging (MRI) is the most common imaging technique used to detect abnormal brain tumors. Traditionally, MRI images are analyzed manually by radiologists to detect the abnormal conditions in the brain. Manual interpretation of huge volume of images is time consuming and difficult. Hence, computer-based detection helps in accurate and fast diagnosis. In this study, we proposed an approach that uses deep transfer learning to automatically classify normal and abnormal brain MR images. Convolutional neural network (CNN) based ResNet34 model is used as a deep learning model. We have used current deep learning techniques such as data augmentation, optimal learning rate finder and fine-tuning to train the model. The proposed model achieved 5-fold classification accuracy of 100% on 613 MR images. Our developed system is ready to test on huge database and can assist the radiologists in their daily screening of MR images.

Alp, Hevidar; Ince, Muharrem; Ince, Olcay Kaplan; Onal, Ali

The quantity of some essential and non-essential elements of wild edible mushroom samples collected from Tunceli Province of Turkey was determined by using flame and electrothermal atomic absorption spectrometer after microwave digestion. The method accuracy was corrected using standard reference material (NIST SRM 1547-Peach Leaves). The essential element concentrations of analyzed mushroom samples were determined in the range of 0.036–0.563 mg kg−1 for calcium, 1.28–2.55 mg kg−1 for magnesium, 0.054–0.188 mg kg−1 for sodium, 1.00–4.57 mg kg−1 for copper, 212–480 mg kg−1 for iron, and 75–151 mg kg−1 for zinc but cobalt and chromium were not detected. Based on results, there were statistically significant differences between the element contents of analyzed mushroom species. Consequently, according to this study results, the weekly intake and target hazard quotient values of the elements show that the consumption of these mushrooms does not threaten human health. Malathion-induced spermatozoal oxidative damage and alterations in sperm quality of endangered trout Salmo coruhensis

Kocabaş, Mehmet; Kutluyer, Filiz; Benzer, Fulya; Erişir, Mine

The use of pesticides has been increased along with increasing the farming activities and has caused environmental impacts deleteriously. In particular, non-target organisms including fish can be affected by toxic effects of pesticides. Therefore, the impacts of malathion (MTN) on oxidative stress and sperm quality were investigated in vitro. The MTN concentrations used on this study were 0 (control), 75, 100, and 125 μg/L. Lipid peroxidation (MDA), non-enzymatic (GSH), and enzymatic (SOD, GSH-Px, and CAT) activities in spermatozoa were examined for determination of oxidative stress status. Our findings showed that motility rate and period of sperm cells significantly decreased with exposure to MTN. Biochemical assays revealed that CAT activity and levels of MDA, GSH increased in spermatozoa based on concentration while activity of GSH-Px and SOD decreased. Consequently, spermatozoa were highly sensitive to MTN exposure. MTN has disruptive effects on sperm quality and caused to oxidative stress in spermatozoa.

Investigation of antioxidant responses in Gammarus pulex exposed to Bisphenol A

    Tatar, Şule; Türkmenoğlu, Yener

One of the most important environmental problems in the world is micro-pollutants. The aim of this study was to investigate the antioxidant responses of Gammarus pulex to Bisphenol A (BPA), an endocrine-disrupting agent. For this purpose, sublethal concentrations of BPA were applied to G. pulex and biochemical responses were studied. Enzymatic antioxidants superoxide dismutase (SOD) and catalase (CAT) activities and nonenzymatic antioxidants glutathione (GSH) and thiobarbituric acid reagents (TBARS) levels in G. pulex were determined in four different groups during 24 and 96 h. Biochemical biomarkers were measured using commercial kits in a microplate reader. When we compared with control, SOD enzyme activity increased in all groups during both administration periods and CAT enzyme activity decreased in all groups. GSH and TBARS levels were increased after 24 and 96 h of application periods in all groups when compared with control. For changes in SOD and CAT activities and GSH, TBARS levels have been determined to be useful as biomarkers against BPA in G. pulex tissues. It has also been proven that G. pulex is an effective bioindicator that shows BPA pollution in water. The different results of biochemical biomarkers can be evaluated as a marker of possible metabolic processes, and the biochemical response of G. pulex can reveal to some extent the environmental consequences of BPA pollution resulting from industrial waters.

Development and analysis of the Soil Water Infiltration Global database

Rahmati, Mehdi; Weihermüller, Lutz; Vanderborght, Jan; Pachepsky, Yakov A.; Mao, Lili; Sadeghi, Seyed Hamidreza; Moosavi, Niloofar; Kheirfam, Hossein; Montzka, Carsten; Van Looy, Kris

In this paper, we present and analyze a novel global database of soil infiltration measurements, the Soil Water Infiltration Global (SWIG) database. In total, 5023 infiltration curves were collected across all continents in the SWIG database. These data were either provided and quality checked by the scientists who performed the experiments or they were digitized from published articles. Data from 54 different countries were included in the database with major contributions from Iran, China, and the USA. In addition to its extensive geographical coverage, the collected infiltration curves cover research from 1976 to late 2017. Basic information on measurement location and method, soil properties, and land use was gathered along with the infiltration data, making the database valuable for the development of pedotransfer functions (PTFs) for estimating soil hydraulic properties, for the evaluation of infiltration measurement methods, and for developing and validating infiltration models. Soil textural information (clay, silt, and sand content) is available for 3842 out of 5023 infiltration measurements (∼76%) covering nearly all soil USDA textural classes except for the sandy clay and silt classes. Information on land use is available for 76ĝ€% of the experimental sites with agricultural land use as the dominant type (∼40%). We are convinced that the SWIG database will allow for a better parameterization of the infiltration process in land surface models and for testing infiltration models. All collected data and related soil characteristics are provided online in ∗.xlsx and ∗.csv formats for reference, and we add a disclaimer that the database is for public domain use only and can be copied freely by referencing it. Supplementary data are available at https://doi.org/10.1594/PANGAEA.885492 (Rahmati et al., 2018). Data quality assessment is strongly advised prior to any use of this database. Finally, we would like to encourage scientists to extend and update the SWIG database by uploading new data to it.

Predicting Collaboration Relationships on Social Network

    Aslan, Serpil; Kaya, Buket

Scientific papers are mostly performed by collaboration between research groups. Researchers work in various subjects and in several research areas. Therefore, identifying a strong research group is a quite complex task. To cope with this complex task, we propose a network-based method that predicts the best appropriate collaborations for researchers in a co-authorship network. In this paper, we have constructed a weighted co-authorship network by using a real database of scientific papers. Almost all of the methods in this area use the unweighted network model. But, weighted networks are particularly important when representing the network-based properties. The constructed network consists of nodes and links which represent respectively authors and their collaborations. In these networks, if two researchers are the common authors in the same paper, they are considered connected. Typically, the link weights represent the number of papers that two authors have made collaboratively. We also use local LCP-based algorithms to calculate the betweenness and closeness of the authors in this paper. The experimental results demonstrate the success of the proposed method.

Sevgndgk, Emre; Paksoy, Mehmet Yavuz; Aydoğan, Melike; Topseçer, Feyzanur

In this study, genetic variation and phylogenetic analysis of 13 populations of 6 species belonging to Conringia genus spreading in Turkey were performed using RAPD markers. Genomic DNA isolation from the leaves of the Conringia plant samples was performed via using a commercial kit. Seven RAPD primers were used to identify the genetic diversity between the populations. Polymerase Chain Reaction (PCR) was performed using DNA samples and primers. PCR products were resolved using agarose gel electrophoresis and visualized under UV light. All gel images were analyzed, and the absence and presence of polymorphic bands were scored. The total of 34 DNA bands were detected by seven RAPD primers. PAUP 4.0b10 analysis program was used to calculate phylogenetic tree and genetic distances between the species. The phylogenetic tree was obtained using the UPGMA algorithm and it was composed of two clades. According to the PAUP analysis, the species having the closest distance between each other are C. planisiliqua (Ankara-AyaG) and C. planisiliqua (Ankara-Nallihan) with the value of 0.000 and those having the longest distance are C. grandiflora (Akseki Cukurkoy) and C. orientalis (Elazig-Baskil) with the value of 0.6000. The results suggest that the RAPD markers are useful tools to demonstrate the genetic relationships between populations of the Conringia species.

ANN and ANFIS Approaches to Calculate the Heating and Cooling Degree Day Values: The Case of Provinces in Turkey

Işık, Erdem; İnallı, Mustafa; Celik, Erkan

Energy analysis plays a vital role in developing an optimum and cost-effective design for the heating, ventilating and air conditioning system of a building. The values of heating degree days (HDD) and cooling degree days (CDD) are used to analyze the demand for energy for buildings. In this study, the HDD and CDD values for Turkey were calculated using estimated temperature values. An artificial neural network (ANN) and an adaptive network-based fuzzy inference system (ANFIS) were applied for the estimation of temperature values. The Levenberg–Marquardt training algorithm was used for the feedforward backpropagation of the ANN, whereas the Sugeno-type fuzzy inference system was used for the ANFIS. Meteorological data from the last 11 years were used for the proposed approaches, and these were applied to different stations (n = 50) of the Turkish State Meteorological Service. In relation to the insulated building design, base temperatures have been considered as 16 °C and 18 °C for the HDD and 22 °C and 24 °C for the CDD based on a literature review. Two novel maps were prepared for the CDD and HDD. The calculated degree days and the maps are consistent with those from the Turkish State Meteorological Service.

Seismic performance evaluation of regular and irregular composite moment resisting frames

    Etli, Serkan; Güneyisi, Esra Mete

In this study, the seismic behavior of regular and irregular composite moment resisting frame (CMRF) buildings was investigated. To this aim, 5, 8, 10, 13 and 15-story CMRFs having concrete filled steel tube columns and composite beams were designed at high ductility level and their performances were evaluated comparatively. The case study CMRF structures were categorized into two groups as regular and irregular in elevation. Examined irregular structures have setbacks in different story levels. During the design and performance analysis, SeismoStruct software was employed. Nonlinear static pushover and incremental dynamic analyses were used in the seismic performance assessment. The uniform and triangular load distributions were considered in the pushover analysis while a total of 22 earthquake acceleration records were utilized in the dynamic analysis. The variation in the lateral response, global yielding value, interstory drift, behavior factor, inherent strength factor, overstrength factor, and ductility factor were examined for the regular and irregular CMRF structures. It was observed that the regular CMRFs were more consistent with the design assumptions as compared to the irregular ones. Moreover, the former exhibited more uniform non-elastic demands over the building height according to the results of the incremental dynamic analysis. Under the seismic scenario adopted, all the building types yielded higher values of the behavior factor complied with the limits available in the code.

A thermodynamic and kinetic approach to adsorption of methyl orange from aqueous solution using a low cost activated carbon prepared from Vitis vinifera L.

Yönten, Vahap; Sanyürek, Nesrin Karaca; Kivanç, Mehmet Rıza

In this paper, thermodynamic and kinetic parameters of the Methyl Orange adsorption process on active carbon prepared from endemic Vitis vinifera L. grape seeds (AC-VVL) grown in the Tunceli-Elazığ region and % removal of dye from aqueous solutions were evaluated by using a batch system. Experiments were performed as a function of pH (2, 5, 8 and 11), temperature (15 °C, 30 °C and 45 °C) and initial concentration (100, 150, 300 and 1000 mg L−1). The mechanism and characterization of adsorption of dye was analyzed pre-adsorption (AC-VVL) and post-adsorption (AC-VVL+dye) using FTIR (Fourier Transform Infrared Spectroscopy), SEM (Scanning Electron Microscope) and Brauner Emmet and Teller (BET) analyzer. The activation energy (Ea) was determined as 24.80, 39.15, −22.40 and 61.73 kJ/mol for 100, 150, 300 and 1000 mg L−1, respectively. The Langmuir, Freundlich, Temkin and Harkins Jura isotherms were used to describe the adsorption equilibrium studies at different temperatures. The Freundlich isotherm shows better fit than other isotherms in the temperature range studied. Maximum adsorption occurred at pH 2 and was approximately 79.7 mg/g. The % Recycling Yield was found to be 20% and 9 mg/g with acetone. Thermodynamic parameters like the change in enthalpy (ΔH o), entropy (ΔS o) and Gibbs free energy (ΔG o) were evaluated and the adsorption process was found to be endothermic and spontaneous. The results show that this AC-VVL biomass is an appropriate biosorbent and has specific affinity for removal of Methyl Orange from aqueous solutions.

Bunium species have been reported to be used both as food and in traditional medicines. The scientific community has attempted to probe into the pharmacological and chemical profiles of this genus. Nonetheless, many species have not been investigated fully to date. In this study, we determined the phenolic components, antimicrobial, antioxidant, and enzyme inhibitory activities of aerial parts of four Bunium species (B. sayai, B. pinnatifolium, B. brachyactis and B. macrocarpum). Results showed that B. microcarpum and B. pinnatifolium were strong antioxidants as evidenced in the DPPH, ABTS, CUPRAC, and FRAP assays. B. brachyactis was the most effective metal chelator, and displayed high enzyme inhibition against cholinesterase, tyrosinase, amylase, glucosidase, and lipase. The four species showed varied antimicrobial activity against each microorganism. Overall, they showed high activity against P. mirabilis and E. coli (MIC and MBC <1 mg mL−1). B. brachyactis was more effective against Aspergillus versicolor compared to the standard drug ketoconazole. B. brachyactis was also more effective than both ketoconazole and bifonazole against Trichoderma viride. B. sayai was more effective than ketoconazole in inhibiting A. fumigatus. B. sayai was most non-toxic to HEK 293 (cellular viability = 117%) and HepG2 (cellular viability = 104%). The highest level of TPC was observed in B. pinnatifolium (35.94 mg GAE g−1) while B. microcarpum possessed the highest TFC (39.21 mg RE g−1). Seventy four compounds were detected in B. microcarpum, 70 in B. brachyactis, 66 in B. sayai, and 51 in B. pinnatifolium. Quinic acid, chlorogenic acid, pantothenic acid, esculin, isoquercitrin, rutin, apigenin, and scopoletin were present in all the four species. This study showed that the four Bunium species are good sources of biologically active compounds with pharmaceutical and nutraceutical potential.

A quantitative risk analysis by using interval type-2 fuzzy FMEA approach: the case of oil spill

    Akyuz, Emre; Celik, Erkan

Risk assessment in maritime domain is one of the most cited topics since maritime transportation poses potential hazard for human life, marine environment and property. To mitigate risk and enhance safety awareness in maritime transportation, safety researchers have been seeking proactive solutions. This article prompts a quantitative risk-based approach combining interval type-2 fuzzy sets (IT2FSs) with failure mode and effect analysis (FMEA) to perform a comprehensive risk analysis. Thus, potential failure modes and their effects are revealed by calculating risk prioritisation numbers (RPNs). Whilst the FMEA method provides a robust risk analysing tool with relevant control options, the IT2FSs deals with ambiguity and vagueness of linguistic assessment of decision-makers through the FMEA. Hence, expert’s linguistic assessment in risk assessment can be transformed into useful information in terms of enhancing safety and pollution prevention in maritime industry. To demonstrate the proposed approach, potential failures and effects of a real shipboard oil spill case are handled. The findings show that incomplete information exchanged with local maritime authorities, malfunction of oil skimmer and poor organization of shoreline clean-up team  are the most important failures during case of oil spill. The proposed approach provides not only theoretical insight into the maritime transportation industry but also practical contributions to chemical/oil tanker safety and environmental protection by mitigating risk in terms of technical or operational aspects.

Emergency department ergonomic design evaluation: A case study using fuzzy DEMATEL-focused two-stage methodology

    Gul, Muhammet

Objectives: An emergency department (ED) is a unit of a hospital that is designed, staffed, and equipped to treat injured people and those afflicted with sudden and severe illness. Evaluation of ergonomic design of these departments with respect to specific criteria/standards is expected to contribute to the improvement of productivity and service quality since EDs have too much complexity and volume in the patient flow. Therefore, this paper proposes a two-stage methodology for evaluation of ED ergonomic design. Methods: The first stage provides a check-list with 137 items on six main headings to evaluate the ergonomics of ED physical design with the opinions of medical staff. The second stage offers a fuzzy-based cause and effect decision-making model for the decreased items assessed in the first stage. In this stage, a fuzzy decision-making trial and evaluation laboratory (FDEMATEL) is used since the decision-making process involves the vagueness of human judgments. Results: Considering the interdependence among items, proposed FDEMATEL reflects the causal relationships among criteria through a cause-effect relationship diagram. A case study was carried out at a training and research hospital ED in Istanbul, Turkey. Conclusion: In conclusion, several suggestions are offered that the ED needs interventions on accessibility, patient and personnel accommodations, and personnel privacy.

The effect of hygrothermal aging and UV radiation on the low-velocity impact behavior of the glass fiber-reinforced epoxy composites

    Dogan, Akar; Arman, Yusuf

The present work examines the effects of hygrothermal and UV radiation aging on the reinforced epoxy composites. The role of temperature in the hygrothermal aging process on tensile properties, impact behavior of composites and compression-after impact was investigated. Among four different chosen aging conditions, three of them were hygrothermal and last one was composed of both hygrothermal and UV radiation. Unidirectional e-glass fiber fabrics with an areal density 300 g/m2 as reinforcement and epoxy matrix were used. Composites were manufactured using vacuum-assisted resin infusion molding. The goal of this study was to investigate the effect of UV radiation and aging temperature with respect to the glass transition temperature. In this context, aging procedures were carried out in two different ways for 70 °C temperature with and without UV radiation. As a result of the test, the tensile strength, tensile modulus, absorbed energy, interlaminar shear strength (ILSS), and compression-after impact (CAI) strength of the glass reinforced composites decreased for all conditions. Despite being under the same ambient temperature and humidity, the samples which were exposed to UV radiation had lower mechanical properties. The reduction of tensile strength of specimens exposed to 70 °C and 70% humidity with and without UV radiation were 24% and 10%, respectively. The temperature of hygrothermal conditions significantly affected the perforation threshold. In low impact energies, delamination was the primary damage mode, while fiber breakage becomes more important in the composite at high impact energy levels.

Sentiment classification within online social media using whale optimization algorithm and social impact theory based optimization

    Akyol, Sinem; Alatas, Bilal

In recent years, social networks have become an important part of daily life and are becoming increasingly important. In this study, sentiment analysis or opinion mining, which is one of the most well-known social network analysis problems, is considered as an optimization problem for the first time. In the same way, for the first time, sentiment analysis is considered as a multi-objective problem. Whale Optimization Algorithm and Social Impact Theory based Optimization Algorithm, which are the current intelligent optimization algorithms, are adapted for the sentiment analysis problem. Furthermore, memory feature is integrated into Social Impact Theory based Optimization Algorithm in order to obtain effective results in this study. The obtained results from the proposed algorithms are also compared with thirty-three supervised learning algorithms within real IMDB, Polarity, and Amazon data sets. In order to evaluate the performance of the results; accuracy percentage, precision, recall, F-Measure, and MCC that are the five most commonly used measure in the literature are used. When the results are examined, it is observed that adapted metaheuristic optimization algorithms give more successful results in sentiment analysis problem.
