In this study, the phylogenetic relationship of four species of Dianthus genus which are endemic and distributed in Türkiye, including D. zederbaueri Vierch, D. varankii Hamzaoğlu & Koç, D. halisdemirii Hamzaoğlu & Koç, and D. goekayi Kaynak, was determined using nuclear DNA (nrDNA) internal transcribed spacer (ITS) and chloroplast DNA (cpDNA) rbcL regions. After sampling from the plant, DNA was extracted and the ITS (ITS4-ITS5A) and rbcL (rbcLaF-rbcLaR) primers were used to perform PCR amplification. Sequencer 5.4.6. was used to edit the sequences. MEGA 11 software was used to determine the nucleotide ratios, genetic distance matrix, and π = nucleotide diversity. Some species of Dianthus available in the National Center for Biotechnology Information (NCBI) were used to construct maximum likelihood (ML) phylogenetic trees. As a result, based on the ITS analysis π = nucleotide diversity was determined as: 0.001543, and the result of the rbcL analysis π = nucleotide diversity was determined as: 0.000000. In the ITS results, D. halisdemirii, D. superbus, and D. varankii appeared together, while D. zederbaueri and D. aculeatus appeared together. The rbcL results showed that D. zederbaueri and D. varankii were closely related, but the relationship between D. halisdemirii and D. goekayi could not be determined. Furthermore, in the phylogenetic tree constructed by taking the ITS and rbcL sequences of Dianthus, Gypsophila, Silene, Arenaria, Saponaria, Cerastium, Stellaria, Petrorhagia, Minuartia, Agrostemma, and Polycarpon species from NCBI using ITS and rbcL sequences, our endemic Dianthus species appeared in the same group with Petrorhagia, Gypsophila, and Saponaria species. To conclude, our ITS and rbcL results were consistent in determining the phylogenetic relationships of our Dianthus species with other species.

- MakaleAçık Erişim2022Scopus SJRQ2DNA barcoding and phylogenetic analysis of endemic Astragalus nezaketiae and Vicia alpestris subsp. hypoleuca (Fabaceae):Evidence from nrDNA ITS and cpDNA matK and rbcL sequences
Paksoy, Mehmet Y.; Sevİndİk, Emre; Başköse, İsa
In this study, we performed DNA barcoding and phylogenetic analysis using one nuclear (ITS) and two chloroplast DNA regions (matK and rbcL) of endemic Astragalus nezaketiae A. Duran & Aytaçand Vicia alpestris Stev. subsp. hypoleuca (Boiss.) Davis taxa in Turkey. PCR reactions were performed using universal primers. Sequences of the PCR products were edited using BioEdit and FinchTV software and contigs were obtained. All contigs were Blasted at NCBI and similarities were analysed. Using the MEGA 6.0 program, maximum likelihood trees were constructed including some sequences retrieved from NCBI. For Astragalus nezaketiae; in the ITS analysis, Astragalus nezaketiae appeared separately from other species, and for matK, Astragalus nezaketiae appeared together with Astragalus cicer L. However, rbcL tree was polytomic. For Vicia alpestris subsp. hypoleuca; in ITS, rbcL and matK results Vicia alpestris subsp. hypoleuca were found together with Vicia cracca L., Vicia benghalensis L. and Vicia villosa Roth species. Analysis of the combined data revealed similar results with all barcode regions for Vicia alpestris subsp. hypoleuca while different phylogenetic results were obtained for Astragalus nezaketiae.

In this study, three hybrids of Origanum (Lamiaceae) were examined in detail using morphological, karyological, palynological and molecular approaches. One of the three hybrids, O. × aytacii, is here described for the first time, and is compared with its putative parents, O. sipyleum and O. vulgare subsp. hirtum. In addition to morphological, karyological and palynological features, we also examined nuclear ribosomal DNA (ITS) sequences of O. × intermedium (O. onites × O. sipyleum), O. × intercedens (O. onites × O. vulgare subsp. hirtum) and their purported parental species that share the same area with the new hybrid. Pollen grains were hexacolpate and isopolar. The range of Polar/Equatorial ratio (P/E) of pollen for investigated taxa varied from 0.74 to 0.99. All investigated taxa are diploid with a chromosome number as 2n = 30. According to molecular results, O. × aytacii was the most polymorphic taxon. In addition, DNA sequences showed that O. × intercedens was more similar to O. vulgare subsp. hirtum than to O. onites, and O. × intermedium was more similar to O. onites than to O. sipyleum. Furthermore, O. onites and O. vulgare subsp. hirtum have many different ITS haplotypes, probably resulting from backcrossing with different individuals. Results obtained in this study demonstrate that hybridization has played a major role in the process of Origanum speciation.

- MakaleYalnız künye2019Scopus SJRQ2A rearranged homoploid hybrid species of Origanum (Lamiaceae): O. ×munzurense Kit Tan & Sorger
Dirmenci, Tuncay; Özcan, Taner; Açar, Mikail; Arabacı, Turan; Yazıcı, Türker; Martin, Esra
Origanum munzurense Kit Tan & Sorger (Sect. Brevifilamentum Ietsw.) was described by Kit Tan & Sorger in 1984, and it is an accepted species related to O. acutidens (Hand.-Mazz.) Ietsw. belonging to sect. Brevifilamentum. It is morphologically intermediate between O. acutidens and O. vulgare L. subsp. gracile (K.Koch) Ietsw., and its type locality lies in the overlap zone between the geographic distributions of these two taxa. We hypothesized that O. munzurense is in fact a hybrid between the two aforementioned taxa and we tested this hypothesis with the general morphology, chromosome features, and nuclear (ITS1–ITS2) and chloroplast (rpl32) DNA sequences of specimens of O. munzurense and its putative parental species, O. vulgare subsp. gracile and O. acutidens. The somatic chromosome number of O. munzurense, O. vulgare subsp. gracile and O. acutidens were counted as 2n = 30. Origanum munzurense presented polymorphic sites in the nuclear ITS region, but the chloroplast markers did not allow us to identify the putative maternal of O. munzurense. Our results suggest that O. munzurense is indeed a hybrid, and its rearrangement as a new homoploid hybrid (O. ×munzurense) would be more accurate. These present results support previous reports for the speciation of Origanum members via hybridization.
