A rearranged homoploid hybrid species of Origanum (Lamiaceae): O. ×munzurense Kit Tan & Sorger

Dirmenci, Tuncay; Özcan, Taner; Açar, Mikail; Arabacı, Turan; Yazıcı, Türker; Martin, Esra

Origanum munzurense Kit Tan & Sorger (Sect. Brevifilamentum Ietsw.) was described by Kit Tan & Sorger in 1984, and it is an accepted species related to O. acutidens (Hand.-Mazz.) Ietsw. belonging to sect. Brevifilamentum. It is morphologically intermediate between O. acutidens and O. vulgare L. subsp. gracile (K.Koch) Ietsw., and its type locality lies in the overlap zone between the geographic distributions of these two taxa. We hypothesized that O. munzurense is in fact a hybrid between the two aforementioned taxa and we tested this hypothesis with the general morphology, chromosome features, and nuclear (ITS1–ITS2) and chloroplast (rpl32) DNA sequences of specimens of O. munzurense and its putative parental species, O. vulgare subsp. gracile and O. acutidens. The somatic chromosome number of O. munzurense, O. vulgare subsp. gracile and O. acutidens were counted as 2n = 30. Origanum munzurense presented polymorphic sites in the nuclear ITS region, but the chloroplast markers did not allow us to identify the putative maternal of O. munzurense. Our results suggest that O. munzurense is indeed a hybrid, and its rearrangement as a new homoploid hybrid (O. ×munzurense) would be more accurate. These present results support previous reports for the speciation of Origanum members via hybridization.

Deep long short-term memory networks-based automatic recognition of six different digital modulation types under varying noise conditions

Daldal, Nihat; Yıldırım, Özal; Polat, Kemal

In this paper, a new method based on deep learning has been proposed in order to recognize noise-digital modulation signals at varying noise levels automatically. The 8-bit data from six different modulations have been obtained by adding noise levels from 5 to 25 dB. The used digital modulation types are Amplitude Shift Keying, Frequency Shift Keying, Phase Shift Keying, Quadrature Amplitude Shift Keying, Quadrature Frequency Shift Keying, and Quadrature Phase Shift Keying. To recognize the noise-digital modulation signals automatically, a new deep long short-term memory networks (LSTMs) model has been proposed and then applied to these signals successfully. A significant advantage of the proposed system is that deep learning method has been trained and tested with raw digital modulation signals without applying any feature extraction from the signals. In this study, the noise modulation signals of 5–25 dB have been classified and compared with each other. The innovative aspect of the study is to classify the modulation with the LSTM method without dealing with the extraction of signal characteristics. Without noise, added digital modulation signals had been classified as the success rate of 97.22%, while with all noise-added signals have been classified as the success rate of 94.72% with deep LSTM model. The experimental results show that the proposed deep LSTM model has been achieved remarkable results in recognition of noised six different modulation signals with a fully end-to-end structure.

Combined boron, radiogenic (Nd, Pb, Sr), stable (C, O) isotopic and geochemical investigations of carbonatites from the Blue River Region, British Columbia (Canada): Implications for mantle sources and recycling of crustal carbon

Çimen, Okay; Kuebler, Corinne; Simonetti, Stefanie S.; Corcoran, Loretta; Mitchell, Roger; Simonetti, Antonio

This study reports the combined major, minor and trace element compositions, and stable (C, O), radiogenic (Nd, Pb, and Sr) isotopic compositions, and first δ11B isotopic data for the Fir, Felix, Gum, and Howard Creek carbonatites from the Blue River Region, British Columbia (Canada). These sill-like occurrences were intruded into Late Proterozoic strata during rifting and extensional episodes during the Late Cambrian and Devonian -Mississippian, and subsequently deformed and metamorphosed to amphibolite grade in relation to a collisional-type tectonic environment. The carbonatites at Fir, Gum, and Felix contain both calcite and dolomite, whereas the carbonatite at Howard Creek contains only calcite. The dolomite compositions reported here are consistent with those experimentally determined by direct partial melting of metasomatized peridotitic mantle. The combined major and trace element compositions and δ13CPDB (−5.37 to −4.85‰) and δ18OSMOW (9.14 to 9.62‰) values for all the samples investigated are consistent with those for primary igneous carbonate and support their mantle origin. However, these signatures cannot be attributed to closed system melt differentiation from a single parental melt. The initial Nd, Pb, and Sr isotopic ratios are highly variable and suggest generation from multiple, small degree parental melts derived from a heterogeneous mantle source. The δ11B values for carbonates from Felix, Gum, and Howard Creek vary between −8.67 and −6.36‰, and overlap the range for asthenospheric mantle (−7.1 ± 0.9‰), whereas two samples from Fir yield heavier values of −3.98 and −2.47‰. The latter indicate the presence of recycled crustal carbon in their mantle source region, which is consistent with those for young (<300 Ma) carbonatites worldwide. The radiogenic and B isotope results for the Blue River carbonatites are compared to those from contrasting, anorogenic tectonic settings at Chipman Lake, Fen, and Jacupiranga, and indicate that similar upper mantle sources are being tapped for carbonatite melt generation. The pristine, mantle-like δ11B values reported here for the Blue River carbonatites clearly demonstrate that this isotope system is robust and was not perturbed by post-solidification tectono-metamorphic events. This observation indicates that B isotope signatures are a valuable tool for deciphering the nature of the upper mantle sources for carbonates of igneous origin.

Influence of RE oxides (Eu3+, Sm3+, Nd3+) on gamma radiation shielding properties of lead fluoroborate glasses

Wagh, Akshatha; Sayyed, M.I.; Askin, A.; Özpolat, Özgür Fırat; Sakar, E.; Lakshminarayana, G.; Kamath, Sudha D.

Authors report the change in lead fluoroborate glass properties with change in RE2O3 (RE = Eu, Sm, Nd) chemical composition. The RE2O3 exhibited improvement in the radiation shielding properties of the glass samples. The gamma rays shielding capabilities of the samples were studied using the WinXcom software (for Eu2O3, Sm2O3 doped glasses) and Monte Carlo simulation (for Nd2O3 doped glasses). The results exhibited that the mass attenuation coefficient (μm), effective atomic number (Zeff), and half value layer (HVL) depends on the concentration of RE2O3 and addition of the same significantly increased the shielding capabilities of the glass samples against gamma rays. The increase in photon energy revealed the decrease in radiation shielding properties. The reported density and radiation attenuation properties of RE2O3 doped lead fluoroborate glasses are predominant in radiation shielding applications which will be useful in high strength structures. Of all the glass samples 2.5 mol% of Eu2O3, Sm2O3 and Nd2O3 doped glasses showed enhanced shielding properties.

A new approach for arrhythmia classification using deep coded features and LSTM networks

Yildirim, Ozal; Baloglu, Ulas Baran; Tan, Ru-San; Ciaccio, Edward J.; Acharya, U. Rajendra

Background and objective: For diagnosis of arrhythmic heart problems, electrocardiogram (ECG)signals should be recorded and monitored. The long-term signal records obtained are analyzed by expert cardiologists. Devices such as the Holter monitor have limited hardware capabilities. For improved diagnostic capacity, it would be helpful to detect arrhythmic signals automatically. In this study, a novel approach is presented as a candidate solution for these issues. Methods: A convolutional auto-encoder (CAE)based nonlinear compression structure is implemented to reduce the signal size of arrhythmic beats. Long-short term memory (LSTM)classifiers are employed to automatically recognize arrhythmias using ECG features, which are deeply coded with the CAE network. Results: Based upon the coded ECG signals, both storage requirement and classification time were considerably reduced. In experimental studies conducted with the MIT-BIH arrhythmia database, ECG signals were compressed by an average 0.70% percentage root mean square difference (PRD)rate, and an accuracy of over 99.0% was observed. Conclusions: One of the significant contributions of this study is that the proposed approach can significantly reduce time duration when using LSTM networks for data analysis. Thus, a novel and effective approach was proposed for both ECG signal compression, and their high-performance automatic recognition, with very low computational cost.

Silver/Selenium/Chitosan-doped Hydroxyapatite coatings on biological NiTi alloy: In vitro biodegradation analysis

    Say, Y.; Aksakal, B.

Abstract: Nitinol (NiTi) substrates were bioceramic coated by single layer Hydroxyapatite (HA), double layer HA/Silver (Ag) and double-layered HA/Selenium (Se)–Chitosan (Cht) substitutions by sol–gel method. Surface morphologies and adhesion strengths of the obtained coatings were characterized by means of SEM, EDX, XRD, and adhesion tests. Crack-free coatings were obtained in single layer-HA (S1), double layer HA/Ag (S2), and double-layered HA/Selenium–Cht (S3) coatings on NiTi alloys executed via the sol–gel method. Degradation behavior was analyzed in via simulated body fluid (SBF) environment by means of weight loss (%) and ion release rates for 1–4 weeks of immersion periods. The degraded coating particles were measured and metallic ions were detected quantitatively by an inductively coupled plasma–mass spectrometer (ICP–MS). The results show that such coatings could minimize and/or prevent the degradation of metallic ions and weight loss (%) from the coated substrates. From the overall results, HA/Ag double layer biocomposite (S2)-coated NiTi substrates revealed the highest adhesion strength and lowest weight loss and degradation. It was also shown in all groups that the Ni ion release from the NiTi substrates was prevented by the coatings. [Figure not available: see fulltext.].

    Structural, optical, and gamma-ray-sensing characterization of (35 − x) PbO–10 MgO–10Na2O–5 Fe2O3–10 BaO–(30 − x) B2O3 glasses

Kumar, Ashok; Ali, Atif Mossad; Sayyed, M.I.; Aşkın, A.; Rashad, M.; Algarni, H.

Amorphous PbO–MgO–Na2O–Fe2O3–BaO–B2O3 glass system has been prepared. FTIR spectra studied in the range of 400–1600 cm−1 which gives information regarding the different structural, vibration bonds. To study the various optical parameters, the UV absorption spectra are studied in the range 190–1100 nm. The photon attenuation characteristics for the current samples were studied using Geant4 simulation code. The transmission fraction (T) was calculated and the results showed that the addition of PbO decreases the values of T. For the samples which contain 55 mol% and 35 mol% of PbO, the T values are, respectively, 0.065 and 0.161 at 356 keV. High atomic number and high of lead result in lower half-value layer values for Pb55B10 glass compared to the Pb35B30 sample which has the lowest amount of Pb in its structure. At 356 keV, the tenth value layer values are 2.521 and 1.685 cm for the samples coded as Pb35B30 and Pb55B10, respectively. From the radiation-shielding parameter results, the use of high-density glasses against the penetrating gamma rays provides a better shielding performance using thinner glass layer.

Experimental damage evaluation of prototype infill wall based on forced vibration test

    Onat, Onur

This paper aims to investigate vibration frequency decrease (vibration period elongation) of reinforced concrete (RC) structure with unreinforced infill wall and reinforced infill wall exposed to progressively increased artificial earthquake load on shaking table. For this purpose, two shaking table experiments were selected as a case study. Shaking table experiments were carried on 1:1 scaled prototype one bay one storey RC structure with infill walls. The purpose of this shaking table experiment sequence is to assess local behavior and progressive collapse mechanism. Frequency decrease and eigen-vector evolution are directly related to in-plane and out-of-plane bearing capacities of infill wall enclosure with reinforced concrete frame. Firstly, frequency decrease-damage relationship was evaluated on the base of experiment results. Then, frequency decrease and stiffness degradation were evaluated with applied Peak Ground Acceleration (PGA) by considering strength deterioration. Lastly, eigenvector evolution-local damage and eigenvector evolution-frequency decrease relationship was investigated. Five modes were considered while evaluating damage and frequency decrease of the tested specimens. The relationship between frequency decrease, stiffness degradation and damage level were presented while comparing with Unreinforced Brick Infill (URB) and Reinforced Infill wall with Bed Joint Reinforcement (BJR) on the base of natural vibration frequency.

Investigation of the anti-apoptotic activity of ozone therapy in rainbow trout macrophages infected with Yersinia ruckeri

Küçükgül, Azime; Küçükgül, Altuğ; Gönenci, Ramazan; Özsoy, Şule Yurdagül; Kutlu, Banu; Işgör, Mehmet Mustafa

Yersinia ruckeri is the causal agent of enteric redmouth (ERM) in trout. This study aimed to investigate the effectiveness of nontoxic ozone on Y. ruckeri-infected trout cells in in vitro conditions. Rainbow trout macrophages (RTS-11) were exposed to Y. ruckeri for 24 h after being incubated with the ozonized medium at nontoxic concentration. Effective concentrations of nontoxic ozone (3 gamma) and bacteria (1.5 x 108 cfu/mL) were determined by viability tests. The expression of caspases 1, 3, 8, and 12 was determined by real-time PCR and protein levels investigated by ELISA method. Apoptotic-necrotic cell ratios were determined by acridine orange and ethidium bromide staining. Bacterial stimulations of caspases (1, 3, 8, and 12) were suppressed by ozone mostly at the translational level. While bacterial infection increased the count of apoptotic and necrotic cells at different stages, ozone significantly reduced this condition. Obtained data indicate possible use of nontoxic ozone as a safe and effective treatment alternative for increasing host defenses and eliminating the infection in the case of yersiniosis in fish.

Application of deep transfer learning for automated brain abnormality classification using MR images

Talo, Muhammed; Baloglu, Ulas Baran; Yıldırım, Özal; Rajendra Acharya, U.

Magnetic resonance imaging (MRI) is the most common imaging technique used to detect abnormal brain tumors. Traditionally, MRI images are analyzed manually by radiologists to detect the abnormal conditions in the brain. Manual interpretation of huge volume of images is time consuming and difficult. Hence, computer-based detection helps in accurate and fast diagnosis. In this study, we proposed an approach that uses deep transfer learning to automatically classify normal and abnormal brain MR images. Convolutional neural network (CNN) based ResNet34 model is used as a deep learning model. We have used current deep learning techniques such as data augmentation, optimal learning rate finder and fine-tuning to train the model. The proposed model achieved 5-fold classification accuracy of 100% on 613 MR images. Our developed system is ready to test on huge database and can assist the radiologists in their daily screening of MR images.

Emergency department ergonomic design evaluation: A case study using fuzzy DEMATEL-focused two-stage methodology

    Gul, Muhammet

Objectives: An emergency department (ED) is a unit of a hospital that is designed, staffed, and equipped to treat injured people and those afflicted with sudden and severe illness. Evaluation of ergonomic design of these departments with respect to specific criteria/standards is expected to contribute to the improvement of productivity and service quality since EDs have too much complexity and volume in the patient flow. Therefore, this paper proposes a two-stage methodology for evaluation of ED ergonomic design. Methods: The first stage provides a check-list with 137 items on six main headings to evaluate the ergonomics of ED physical design with the opinions of medical staff. The second stage offers a fuzzy-based cause and effect decision-making model for the decreased items assessed in the first stage. In this stage, a fuzzy decision-making trial and evaluation laboratory (FDEMATEL) is used since the decision-making process involves the vagueness of human judgments. Results: Considering the interdependence among items, proposed FDEMATEL reflects the causal relationships among criteria through a cause-effect relationship diagram. A case study was carried out at a training and research hospital ED in Istanbul, Turkey. Conclusion: In conclusion, several suggestions are offered that the ED needs interventions on accessibility, patient and personnel accommodations, and personnel privacy.

The effect of hygrothermal aging and UV radiation on the low-velocity impact behavior of the glass fiber-reinforced epoxy composites

    Dogan, Akar; Arman, Yusuf

The present work examines the effects of hygrothermal and UV radiation aging on the reinforced epoxy composites. The role of temperature in the hygrothermal aging process on tensile properties, impact behavior of composites and compression-after impact was investigated. Among four different chosen aging conditions, three of them were hygrothermal and last one was composed of both hygrothermal and UV radiation. Unidirectional e-glass fiber fabrics with an areal density 300 g/m2 as reinforcement and epoxy matrix were used. Composites were manufactured using vacuum-assisted resin infusion molding. The goal of this study was to investigate the effect of UV radiation and aging temperature with respect to the glass transition temperature. In this context, aging procedures were carried out in two different ways for 70 °C temperature with and without UV radiation. As a result of the test, the tensile strength, tensile modulus, absorbed energy, interlaminar shear strength (ILSS), and compression-after impact (CAI) strength of the glass reinforced composites decreased for all conditions. Despite being under the same ambient temperature and humidity, the samples which were exposed to UV radiation had lower mechanical properties. The reduction of tensile strength of specimens exposed to 70 °C and 70% humidity with and without UV radiation were 24% and 10%, respectively. The temperature of hygrothermal conditions significantly affected the perforation threshold. In low impact energies, delamination was the primary damage mode, while fiber breakage becomes more important in the composite at high impact energy levels.

Biosynthesis of gold nanoparticles using marine bacteria and Box–Behnken design optimization

Camas, Mustafa; Celik, Fatih; Sazak Camas, Anil; Ozalp, Hasan Baris

Gold nanoparticles are exciting materials because of their potential applications in optics, electronics, biomedical, and pharmaceutical fields. In recent years, environmentally friendly, low-cost biosynthesis methods with bio-applicable features have continued to be developed for the synthesis of gold nanoparticles. In the present study, an actinobacterial strain was isolated from the Petrosia ficiformis (Poiret 1798) sponge, which was collected from a marine environment, and the gold nanoparticle synthesis was performed for the first time from the bacteria type belonging to the Citricoccus genus. The synthesis conditions were optimized using the Box–Behnken experimental design, with a statistical method that included three independent variables (temperature, time, and mixture ratio) to affect the synthesis at three levels (+1, 0, and −1). Accordingly, the conditions proposed for the biosynthesis of gold nanoparticles at the maximum optical density values that are specific for the Citricoccus sp. K1D109 strain were estimated as 35°C temperature, 24 h, and 1/5 mixture ratio (cell-free extract/HAuCl4 · 3H2O). When recommended conditions were applied, it was determined that the maximum absorbance of the synthesized gold nanoparticles is 1.258 at 545 nm, and their sizes are in the range of 25–65 nm, according to transmission electron microscopy (TEM) data.

Phanerochaete chrysosporium as a model organism to assess the toxicity of municipal landfill leachate from Elazığ, Turkey

Yildirim, Numan; Yildirim, Nuran Cikcikoglu; Tatar, Sule; Alp, Hevidar

In order to evaluate the potential ecological risk and the toxic effect of landfill leachate (LL), Phanerochaete chrysosporium was exposed to LL and their biochemical response was observed by using antioxidant parameters. Phanerochaete chrysosporium, ME 446, was kept at 4 °C after being sub-cultured at 28 °C on Sabouraud Dextrose Agar (SDA). Superoxide dismutase (SOD), catalase (CAT) activities, and malaondialdehyde (MDA) and glutathione (GSH) levels of P. chrysosporium exposed to different dilution rates of leachate (1/10 and 1/20) for 24 and 96 h were analyzed by using the ELISA method. The physiochemical parameters such as pH, conductivity, total dissolved solids (TDS), dissolved oxygen (DO), chemical oxygen demand (COD) of leachate, and reference water were analyzed by using the YSI Professional Plus handheld multiparameter meter. In this study, SOD activities were decreased in the application groups compared with the Control Group at the 24th and 96th hours. CAT activities and GSH levels increased in the application groups compared with the Control Group at the 24th hour but decreased at the 96th hours. MDA levels increased in all of the application groups when compared with the Control Group for both 24 and 96 h. Different concentration of LL induces oxidative stress in P. chrysosporium, increased CAT activity and MDA levels, and decreased SOD activity and GSH levels.

A comprehensive study about Hibiscus sabdariffa leaves: antioxidant activity, polyphenol profile and macro- and micro-element content

    Karaaslan, Nagihan M.

Hibiscus sabdariffa leaves are generally consumed by people in cold drinks and herbal tea. The purpose of this study is to examine in terms of antioxidant activity, polyphenol profile and macro- and micro-element content of H. sabdariffa leaves. Firstly, antioxidant activity studies were carried out by applying antioxidant activity assays to different extracts of the plant leaves. It has been observed that the antioxidant activity results vary depending on the extraction solvent and that the result obtained for one extract in some tests could not be obtained for the same extract in the other tests when solvents are changed. Secondly, the polyphenol profile of this plant was identified with a high-performance liquid chromatography–diode array detector (HPLC–DAD). For this purpose, thirteen polyphenols were examined in leaves of this plant, but only caffeic acid, chlorogenic acid, ellagic acid, p-coumaric acid and quercetin were detected among the studied polyphenols. Finally, macro-element including calcium (Ca), potassium (K), magnesium (Mg), sodium (Na) and micro-element including copper (Cu), iron (Fe), zinc (Zn) analysis was carried out using flame atomic absorption spectrometry (FAAS).

Assessment of the mass attenuation coefficients of granite, basalt, andesite and tuff stones with the Geant4 model of a high-purity germanium detector

    Aşkin, A.; Dal, M.

In this work, the radiation shielding properties of various natural stones, such as granite, basalt, andesite and tuff, were determined by using Monte-Carlo simulations performed with the Geant4 model of a high-purity germanium (HPGe) detector. Mass attenuation coefficients were calculated for γ-ray energies of 80.9, 140.5, 356.5, 661.6, 1173.2 and 1332.5 keV and for the sample thicknesses between 1 and 7 cm. The results of this study indicate that the stone samples have lower mass attenuation values varying in the range from - 28.8 % to - 3.7 % compared to lead. Among the measured stone samples, the mass attenuation values of tuff stone are closest to lead (above 661.6 keV).

Palliative effect of curcumin on doxorubicin-induced testicular damage in male rats

Aksu, Emrah Hicazi; Kandemir, Fatih Mehmet; Yıldırım, Serkan; Küçükler, Sefa; Dörtbudak, Muhammed Baheeddin; Çağlayan, Cüneyt; Benzer, Fulya

This study aimed to investigate the effect of curcumin (CUR) on doxorubicin (DOX)-induced testicular damage in male rats. Thirty-five adult male Wistar rats were used. Control group was received saline for 7 days. CUR group received CUR for 7 days. DOX group received single dose DOX on the 5th day. DOX+ CUR-100 group received 100 mg/kg/day CUR for 7 days and DOX injection on the 5th day. DOX + CUR-200 group received 200 mg/kg/day CUR for 7 days and DOX injection on the 5th day. DOX treatment decreased in sperm motility rate, live sperm percentages, cellular antioxidants, and increased malondialdehyde (MDA) levels, necrosis, degenerations, and slimming in seminiferous tubules, and DNA damages in testes by inducing oxidative stress. CUR treatment mitigated significantly these side effects when compared with DOX group in a dose-dependent manner. In conclusion, CUR treatment can be used in the mitigation of DOX-induced testicular toxicity.

Design and development of travelling-wave-frequency-based transmission line fault locator using TMS320 DSP

Arkan, Müslüm; Akmaz, Düzgün; Mamiş, Mehmet S.; Tağluk, Mehmet Emin

The authors use a TMS320 digital signal processor (TMS320-DSP) to determine fault instants and estimate their location in real time in a laboratory environment. The fault instant is determined via examining the instantaneous differential changes in the line currents. After the fault is detected, the fault location is determined by processing the time-domain transient current waves. First, the travelling-wave frequency is determined by application of the fast Fourier transform to the positive-sequence-component line current after the fault, and subsequently, the fault location is estimated by utilising this frequency. The alternative transients programme (ATP)–electromagnetic transient programme is used to simulate the line currents and create short-circuit fault conditions. Furthermore, LabVIEW software and a National Instruments data acquisition board are used to transform the line currents obtained through the ATP programme into analogue signals. The TMS320-DSP determines the fault in real time and estimates the fault location using the completed software and analogue input signals. Their results indicate that the prototype device designed with the use of the TMS320-DSP is suitable for real-time fault detection.
